Here's how I think it goes. Please try to stay focused, because there's actually logic in here:

It was something like, you have his heart, you control his crew and the Kraken, but in that case everyone else in the movie will try to take the heart from you and try to kill it themselves because they are ignorant, don't know what the hell you're doing, and they all want to kill the heart because they want to be all good and righteous and that's what they think they're supposed to do. Oh, and the big bad shipping guy wants to take it from you to control the bad guys and rule the seas. But if you kill it, Davey Jones dies, and the souls of his crew are free, but the Kraken still lives on and continues to beat the crap out of innocent ships forever.

This makes you wonder what Davey Jones' fate is going to be in the next movie.
