The conversation where the partner gets framed implied to me that they were talking about the mysterious killings that occurred when the hero was in the Nether with the puppy, but that took place BEFORE the gun switch scene -- in fact, it was the killing that took place with the puppy that PROMPTED the massive raid in which the gun switch happened.

But that's exactly correct, isn't it? The hero used his own gun to kill some agents during the puppy scene and again during the raid. Then the hero switches guns with his partner, so his partner will have the gun that was used to commit the murders.

Had the hero killed agents *after* the gun switch, then obviously the gun used would not have been the one his partner was carrying.
