Given the same weapons, I'd say a level 11 Rogue would do considerably better than a level 3 Assassin. The Rogue will have much higher Strength, Agility, Dexterity, Speed and so on, which means she'll hit earlier, harder and more often. You may get the odd critical hit from your Assassins, but they are rare at low levels.
The only difference gender makes is in which stats get +/- 1 when you're creating your character. One of the areas of difference is strength, but that's completely moot by level 11, when you have lots of extra points to allocate.
My most useful character when I beat Murkon was Bridge Falcon, a female Wizardess-turned-Druid-turned-Assassin. She had 200 SP and could kill seven or eight of anything in one attack. That, and she didn't get paralyzed like my top Assassin, Security Kakapo. My other Assassin, First Bat, had no spellcasting abilities.
