The separation of church and state is as much to protect the integrity of churches as it is to protect the integrity of the state. State run religion (and religion run state) are bad for everyone involved, and this is why the constitution is fairly adamant that neither shall be allowed to control the other.

I don't think it's so much that the seperation of church and state is biased in and of itself. However, it seems that whenever such a notion is enforced it hinders the practice of those who choose to practice religion rather than merely ensuring than neither is controlled by the other. I am all for seperation of church and state, but when the government tries to tell me when, where and how I can practice my religion then state really isn't doing much seperation from church.
